Die 5. Flottille U-Flottille Emsmann wurde am 01.12.1938, als Ausbildungs- und später als Frontflottille, in Kiel aufgestellt. Nach dem 31.12.1939 wurden die bestehenden Flottillen zusammengelegt. Boote aus der 5. U-Flottille Emsmann, der 1. U-Flottille Weddigen und der 3. U-Flottille Lohs wurden zur 1. U-Flottille vereinigt. Die U-Flottille Emsmann hatte die Feldpostnummer M - 42 766.
